What format are the music videos in?
What format are the other video files in that you can convert fine?
It might be that you don't have the codec necessary on your computer for the AMV Convert Tool to decode it and encode it to AMV.

Also try following the Knowledge Base: How to: Convert to .AMV using the MP3 Player Utilities 3.68 here.
