I'll tell you what's happening there. The AMV convertor changes the frame rate of the original video from like 35Hz to 12Hz (thats the best mode). But the algorithm used picks up only the first 12 frames every second, rather than an equally distributed 12 out of the 35. That's why the jerk.
So what you could do is use some other video software to convert your videos to 12Hz first, and then run the output file through the amv converter. I personally use Open Video convertor for that, but that is not freeware. Other free ware tools are available, one called some pocket something. Look the other posts, you will find it.
